I think honestly your best option is if you've double qualified you take the spot that gives you the best seeding (and the lesser seed goes to team that did the best in that lesser seed competition) and if there is no difference in seeding, then you take the spot that you first qualified in chronologically. It's fair to either side and it's far better to know ahead in advance, the minimum you need to do to qualify.

That means if a Canadian MLS Champ won the V.Cup. He gets in with the Round of 16 seed from the MLS Champ and the V.Cup runner up gets in.

Say though a CanPL team won the CanPL and the V.Cup (which both seed to round one) then given the V.Cup tends to be completed first, the CanPL 3rd place team gets the berth. Same with if an MLS side wins the V.Cup but qualifies for a non-champion spot, then the next guy in the MLS chain gets it.

At the moment the spot for the Voyageurs Cup champion (CAN1) is higher seeded than the MLS Cup Champion spot (USA1). They are both in the top pot, but CAN1 has 67 points and USA1 has 51 points. If by no difference in seeding you meant they are both in the same pot, then in your example they would still take the Voyageurs Cup spot, since that finishes before the MLS Cup.

So if it was Montreal and Vancouver in the Voyageurs Cup final, and Montreal and Dallas in the MLS Cup final, with Montreal winning both, your scenario would have Montreal and Dallas get to the Champions League.

I don't know how they should do it, but they just really need to make a decision. It's been years of them not sorting this out and the longer it goes on the more they are pushing their luck that they will have to decide who makes it after knowing the results already and upset a bunch of fans of whichever team loses out.
